By 1639, he was one of the founding settlers of Hampton, New Hampshire, part of the group led by Stephen Bachiler. He was a member of the church in Hampton, and was named Freeman in 1642. He served on a jury at least thee times, and was named "Commissioner to end small causes" in Hampton.
By 1640, he married Lydia, surname unknown. They had four children before her death in 1649.

In 1650, Francis and his family left Hampton to be one of the founding families of Topsfield, Massachusetts. Francis was elected selectman (town councilman) seven times, Town Clerk seven times, Assessor, and Sealer of Weights and Measures. In May 1668, the Massachusetts Bay General Court (legislature) appointed him Lieutenant of the Topsfield militia.
In 1664, the town of Topsfield voted to permit a grist mill to be built on the Pye Brook. Francis Peabody built the mill in 1665 so the townspeople had a local place to grind their corn and rye. Next, Peabody proposed that a sawmill be built. The town voted permission, and the saw mill was built in 1672. By 1671, the demand for both mills was so high the water sources were not sufficient, so Peabody proposed and then competed the rerouting of another waterway to supplement the current waterways.
Francis Peabody died in Topsfield on February 19, 1697. The inventory of his estate totaled £1327, of which £1030 was real estate. His land was divided between his surviving sons upon his death.
